- The Abbey Archives, founded in 1871, is the depository for all official papers of St. John's Abbey (e.g., abbatial papers; Chapter, Senior Council, and committee minutes; legal and ecclesiastical documents; financial records; correspondence series of individual monks; and publications). Also included are manuscript histories, letters, diaries, journals, sermons, oral histories, and other memorabilia. Open to researchers by appointment only.

- The University Archives is the depository for the offices of Saint John's University, Saint John's Preparatory School, and the Collegeville Institute for Ecumenical and Cultural Research.
